Well the Council is also guilty of their own deeds. They play with lives, civilizations, eras, and planets like they're inconsequential. Because they can and no one will stop them. They're not necessarily evil, but they see themselves as higher beings.
Mori takes her job very seriously and knows how precious a life is.
She has distaste for those who would look at her (and other Reapers') duties, and her friends, and decide they are meaningless. That is why she has worked with the Council in the past but she is not standing beside them.

I think it ends up being a loop because of Watson.
Amelia was messing around with time and ended up meeting Gura a few times in the distant past, then decided to give her help when Atlantis fell. Which led to Gura being brought to modern times.
Unbeknownst to them, Mori played a part in saving Gura, which she only did because in the future Watson went back and gave Mori hints that she would want to save that specific shark. When they first actually met, Mori was after Watson for "cheating death". Anything with time travel will be complicated.

Baelz and Kronii strike me as those who would strongly vote in favor. Destruction to revel in the chaos and ensuring time doesn't become stagnant or revolve around only one being/group. Things must move forward regardless of the cost.

Sana is indifferent because something like one city hardly matters in the larger scale of the universe. She votes in favor simply because she doesn't think it means much.

Mumei and Fauna both understand the need for destruction to enable new creation, birthing new civilization and living beings, beginning a cycle, but they vote yes on the condition that something is preserved. Maybe these two even pull some strings that end up helping.

Aha, found it. Not explicitly related to anything we're talking about but I just really like this idea as a story beat.

Way I outlined it in my head was Amelia is out to try to kill Ina before she becomes that threat.
When she and Gura get to the right time and find their target, they are both surprised to see a girl cowering in fear. One which is only beginning to learn her powers. They think it's a ploy but Ina can't even defend herself. Learning what she's blamed for makes a reality where Ina instead learns to control herself and thr AO and where over time the gods even begin to grow fond of her.

AO has always screamed "Season 1 Final Boss" to me, so in my mind a confrontation is inevitable. Something like AO manages to use Ina as a gateway to bring their body into the material world, then after "the big fight" Ina uses her link with the AO to weaken them, then Mori and Ame rip a hole in reality with space/time shenanigans, and Kiara and Gura use full power to push them through the hole and seal the Ancient Ones away.
Then cue Season 2 where the friends through thick and thin Holomyth are about to start their next journey when all of a sudden they are confronted by Kronii who is hunting Ame for tampering with the timeline and when Myth tries to resist the other Council members show up to set up the new conflict.

That works. Originally, the final boss would have been AO but now there's a lot more happening. They're not exactly allies but that AO will trust Ina more than others.
It would also be revealed that AO was the tool used to destroy Atlantis, at the influence of Baelz. Who was hiding that fact and the AO relay this to Ina, who can then use it to their sides advantage. Putting Chaos on the spot for something other members may not have known. That for whatever "crimes" they committed, the Council has intentionally done greater.
