The only thing that makes sense to me is that Pekora saw how Miko was affected by the comments about them that are partially true, whether it's about the shipping like Miko addressed or it's about one of them leeching off the other, similar to how she was affected by that superchat that made her cry but to a worse extent. So Pekora's solution to that was to just not collab with her for a while and decided not to talk about it to see what the public reaction would be because revealing the reason would just create more rumors if she is vague about it and if she said the specifics it might affect the public's perception on them because then the people that didn't think about that at all would have that idea in their heads and possibly more. The rumors did turn out to be more on the so unbelievable that it's funny side that Pekora kept the "joke" going as it became an expectation after a certain point.

This is based on Pekora being known to be good at reading and controlling public reactions and she did also say that she was considering skipping the christmas stream to meet public expectations as a joke so she probably considered something similar with this. It would also explain why Miko accepted the situation and even showed that she still found Pekora funny in future interactions.
