I think you're onto the actual reason. Niji management might not be 100% aware of the copyright situation with this particular song. If you think about it, their usual procedures for getting permission for covers (IN japan anyway) are always a mighty hassle. Contract with the Label, the parent company of the label, the agency the artist works for, the artist, the producers, the other creatives that contributed to the creation of the song. I'm sure it's usually a long fucking annoying legal process.

So when a manager hears "I talked to two people and got permission" into the cover is live, they must have shit a brick and thought it to be HIGHLY strange and took it down on some cover your own ass thing. It would be normal usually, but the timing and the optics of taking it down when they did is a massive blow to company reputation.
