The Cover design system of giving talents zero control over their model and outfit will routinely have this problem. hololive is a job where they will spend thousands of hours streaming over their career and it is a roll of the dice if they love or hate what they have to use. Flare hated having to use a coomer bait outfit and it is almost certain that Ina and Kronii feel the same way.

I'm curious why people think Towa fits her original design, though. It's clearly an energetic teasing/playful character and she's not only always been embarrassed about the amount of skin but even now strongly rejects pretty much all ecchi jokes/topics.

Ignoring the obvious whore/slut/whatever jokes people make about Towa, her design works pretty well with her appeal.
At a first glance, it's pretty lewd as you mention and Towa isn't a big fan of those topics, but the brashness of it with her personality and her playfulness fits really well, and it's really apparent in 3D. It's a very good example of gap moe in that sense, as you expect something/someone really lewd and you just get a cool/cute woman instead. It's very apparent when people do outfit swaps with her like the recent Watame one officially, where it's really lewd, but it doesn't really seem out of place on her. Her other outfits do fit her better, I admit, but it works really well for a cool/cute character even with her base one.

Flare's voice actually fits her model. She has the voice for it. But her obsession with cute things and wanting to be cute is so jarring that it just stunted her growth. It's funny to mention Subaru as she often skips out on her default look like Towa for her own reasons, and their pairing, but that's unrelated.
Towa does fairly fall into the energetic category like her design suggests, brat?, maybe not as much, but I never really got that strong of vibes from her design personally, more so about her being playful and a cutesy kind of cool.
Those physical traits you mention are done vastly different in execution so it's not fair to compare them like that. Towa's lends themselves to the cool side of things but in a sense where it's like a child trying pick something cool, Subaru's never really gives that impression. That sort of coolness, but not really, fits in really well with how Towa is.
