There is a massive leap between Miko being sweet to Suisei and her actually dating Suisei. Even if we take the assumption that she is actually crushing on her, Miko isn't dumb and will have carefully considered what that would entail if she tried to pursue it for her and for Suisei.
Also people have to understand what confirmation bias is. This general is drowning in it and takes every little thing they do when they're nice to each other as genuine friends as "they fucking", because that's what you want to see. It's entirely possible she likes miComet arts because it's cute but doesn't have that sort of interest in the real flesh and blood Suichan.
The best way to go about vtuber ships is to keep the people and the characters you are shipping seperate in your head. Miko has thought about inviting Pekora to collab, but if it hasn't happened yet then it's because the other party hasn't invited her to collab all this time, otherwise it would have already happened since Miko is willing to. People were already speculating after the survey stream about Pekora being the reason pkmk stopped collabing. This is just me rratposting but I think Miko is worried about Suisei ending up feeling uncomfortable about micomet shipping, and therefore micomet ending up being a pkmk 2.0. It's more about Miko being too conscious about the other party (Suisei) feeling uncomfortable rather than herself. While I don't deny Miko could have felt uncomfortable with the shipping too, she's the type of person who would put others above herself and who worries too much, so this is likely more about "I don't want the other person to be bothered so tone down the shipping" than "Shipping makes me (and my streaming partner) uncomfortable".
