Consider the following
If what you're after is for the chubba you're watching to read your message, it's optimal to SC a smaller chubba because they need it, are more likely to read it, and more likely to appreciate it. Note how Mori, Kiara and Sana and IRyS go out of their way to read ALL of the SCs and don't discourage people SCing then either. The rest of HoloEN either actively discouraged SC or the parasocial aspect, and so their SC numbers we lower.
One thing to consider though (and we can't see it) is that as your viewership grows, so too does your membership base and VOD views, which, given this is YOUTUBE and not Twitch, VOD views matter a lot for ad revenue. It wouldn't surprise me if all of HoloEN's non SC revenue easily dwarfs NijiEN, but we'll, we can't see it so we can't shitpost using it.
TL;dr
SCing smaller chubbas and those that WILL read your message is more bang for your buck, and the numbers reflect this.

Omega might have pushed for HoloEN and supposedly was at ground zero if he is to be believed, but that doesn't mean that he was the sole factor for its success. If anything, HoloEN is arguably a case where it succeeded in spite of the management, not because of it.
COVID lockdowns were still pretty high with few if any vaccines, interest in Vtubers were steadily growing, the demand for English vtubers was at its highest since it was mostly ID/JP/CN branches up to that point. When one of the most popular vtuber companies finally set up an EN branch filled with differing personalities from different backgrounds that interacted with each other, it was basically a recipe for success.
But that said the ENs were still heavily limited in terms of game permissions at the time, more than they were now. They also had this weird restriction with Coco/Haachama interactions long after the drama subsided, despite their immediate success and how it boosted Cover overall they also didn't have quality merch at the time, it was just weird. It also seems like the ENs did most of the heavily lifting in terms of stuff like 3D events out of their pocket and the Walfie costume reveals at the time than Cover did with, far as I know. And if Omega was really integral to Myth's success, then why isn't Council at that same point yet?

It's not really a novelty, Hololive EN still has a ton of support. Even Sanner despite her seemingly broken subcount ends up having a ton of VOD views, so it can't be a fad. Especially not with how many viewers they get during events.
Council though just does not seem to be growing fast anymore, maybe because Cover's EN management fumbled the ball and didn't think to add more people quickly when Myth was starting to take off. They could've really used that when most of the branch doesn't speak JP and they aren't able to collab with tons of people unless its someone like Trash Taste. But the branch was in a weird spot to where they didn't seem to get as much love or resources from the main company as JP.

There wasn't any other agencies at the time of auditions, since we do know Finana applied for Holo En Gen 2, so anyone of her Niji wave and subsequent waves would have had a chance to apply for Holo En Gen 2. Anyone from NijiEN1+2 did not apply for HoloEN2, because the HoloEN2 auditions happened after the NijiEN1+2 candidates were already chosen. Finana's whole "Holo EN finalist" touting was from the HoloEN1 auditions.
Also, there were many other EN agencies that were around before the HoloEN2 auditions, some with multiple waves already, so some EN talents already went to those.
