I think we can make good use of the Ollin symbol (picrel), googling the name also gives you a lot of variants and clean pics to use. https://en.wikipedia.org/wiki/Nahui_Ollin talks about the concepts associated with the symbol, and it helps that the eye in the middle also looks like Akira's perpetually bagged eye.

To be fair, Aztec cosmology is *very* cyclic, so similar concepts are bound to pop up. Still, it's a pretty cool coincidence, one that we can make use of.
Don't think there's a version that will fit in that shape, though. Aztec script tend to be roughly sqaure-like by nature, so you might have better luck looking into either scruptures (like Xiuhcoatl) or something Norse. Maybe some kind of stock Norse weave patterns can help fill the stretch?

I think the point of the reef is that it's only a navigational hazard for the uninitiated, and /meat/ raiders worth their salt will already know the place well. I think putting a harbour beyond the reef probably won't be a good idea since it allows the hypothetical naval invaders to invade it and basically bottle Matiriki in, defeating the strategic value of the reef.
