Finally got to read the revamped github stuff.
Man... The hints that the narrator was a girl aren't even subtle. I'm pretty sure Part I all but says it outright.
Anyway after rereading all the way through part V, and finally going through part vi the github publishing does the interactive bits way better. Even if the formatting sometimes looks a bit fucked when it comes to the quotes.
I'm pretty sure after rereading this the plot is shiori going into the tower to rescue unnamed lore pv girl from her debut.

A long, LOOOOOOOOOONG time ago i used to watch rwby (season 4 had just premiered). It was a decent distraction and a friend of mine told me that "fanfics where better than the real thing".
At that time, it was a hyperbole he used to diss the show. Over the years it became true, and so every week i've been reading a bunch of rwby fanfics written by one guy who pretty much despises the current rwby and just uses the setting and characters from the first 4 or so seasons to make what ifs or downright insert said characters into his own little stories

When it comes to an overarching plot, do you guys have any preferences/opinions/ideas on how to progress from point A to point B in a way that feels natural and not "X tells to go to Y which leads to Z..."

Honestly, the only ways I can think of are really just "Person is at point A and wants something at point B", or "Person is forcibly moved from point A to point B". The only thing you can really do to add more complexity is to throw some curveballs in there: "Person is at point A and wants something at point B, but on the way unexpectedly runs into something at point C which forces them to go to point D", and so on.

Plot forcing is pretty easy, and you'd be surprised what kind of stuff readers will take credulously as plot or setting details when it's stuff you just made up to force events. The best advice I've got is that a lot of writing is just magician's choice. You know, the old card thing where if you split a deck in two, and you say pick a half, if they pick A you go "great, we'll go with A" , and if they pick B you say "great, now we'll eliminate B."

If you look at anime from this season, whether you like it or not, Frieren is a very liked one with plot forcing that's clear when you think about it. It's actually almost absurd to think that no one would realize who Frieren is, and even if you argue that Serie is more ancient that Frieren and therefore is the only person who has any right to 'judge' Frieren, her only recently forming the Mage Association just doesn't quite make sense.

There are two directions you can go in, a sudden betrayal and a built up betrayal.
For the sudden betrayal route you effectively use the comedy to distract the reader and make them think it's not coming then bam! Gut punch betrayal that pivots the rest of the chapter to drama. You're going to go for shock and awe here so make it hurt, and don't let it up till the scene breaks.
Meanwhile with a built up betrayal you use dramatic irony. The audience knows it's coming, but the viewpoint character doesn't. Comedy used here should have that undercurrent asking when the anvil will drop. So in effect the entire chapter will be build up to one huge hit, with the context from preceding chapter adding to the punch. Basically this would be the type of twist you build an entire chapter/arc around then hit when it hurts.

If you're from the /vtwbg/ thread, I'd advise a mountainous region. Have a city be Diamond City, and have it be a massive technological city. Have the rsst of the country be wildly undeveloped. Amongst the clouds, have there be floating plots of land with dragon and airship transportation to get between them. That's Elira as a dragon breeder and Selen as a dragon racer. Put Rosemi and Pomu in the undeveloped wild forest areas outside the human purview. Petra can live on a snowy mountaincap. I don't know if you'll have enough coastal acces in your maps, so just make Finana a courtier princess from a tropical kingdom. Reimu lives a floating island as a lady, Nina in a secluded shrine in the forested mountian. You could do the same for Vox, have himhave a historical castle out in the middle of nowhere forgotten with time.
Enna amongst a small population of bird people on the floating islands.
Since there's a culture of living in caves, maybe have a mining/cave region in the mountains, maybe it supplies the unobtainanium necessary to build the wacky tech-magic in Diamond City.
Put Millie and Shu as travelling witch/shaman respectively
For Diamond City, Luca can be a mob boss in Diamond City, Mysta a thief, Ike a writer (or something cooler, if I were you), Sonny a cop, Fulgur a bouncer (or cop?). The rest of Noctyx slots into Diamond City, basically.
Iluna can be off in their academy on a floating island, no problem there. Xsoleil are technically supposed to be students, but I think it'd be better to have Hex and Zaion doing their own cyberpunk thing as hacker and time traveler in Diamond City. Have Meloco as a traveling exorcist, Ver as a fortune teller. Maybe there's a theme amongst Nina/Meloco/Millie/Shu/Ver about traditional outsider magic practices being overshadowed by tech and being a little placeless.
Kotoka can do a little trolling in Diamond City as a shapeshifter, and I dunno, throw Doppio in the police force.

Hm... are Hololive and Nijisanji in conflict? Do you represent Japanese vtubers on this map?
If so, I would consider having the NijiJP nation being the one to more border the Hololive region. Or better yet, have the mountains be a historical divide similar to how the central asian deserts and mountains divided the occident and the orient for the longest time. Maybe make the floating islands extend over a large region of sea as well as the mountains, discouraging any sort of route being made.
In the mountains, only weirdo witches (Millie), demons (Vox), and kitsune (Nina) lived. It also has a cave system which go down to "hell". Rosemi, Millie, and Reimu all are from or have visited hell in various ways, and Selen often talks about living in a cave. So you've got the skies teeming with dragons, some political fuckery with the mermaids fighting with sharks (a) and pirates (ahoy) along the coast, and land based routes being fraught with treacherous mountains and a demon who rules over a schizo army constantly chimping out and attacking everyone.
Now, rewind to before NijiJP makes colony in the mountain region. NijiJP has some psuedoroman demagogue society with strong counselors and leaders, and a generally long lasting and poweful regime. However you want to do it. HoloJP also has a strong society and all, however you want to do that.
A giant orange dragon is generally agreed upon to be the ruler of the mountains, by rule of might makes right. There are some initial forays in the region by the red hearted explorer.
The orange dragon is slain, and everything is now up for grabs, as both HoloJP and NijIJP are ready to expand territory.
A little white shark declares itself as preeminent ruler of the waves. A reaper moves west, to find her home in hell. A phoenix takes her portion of the floating islands. An investigator seeks adventure. A dark (flat) monstrosity starts to murmur in the depths of hell below.
All take their due, but them bam! Drop in NijiEN as I previously laid out, and have them colonize Diamond City at lightning speed.

In this setting, Holoslavia (HoloEN and HoloJP) and Ichikara (NijiJP and NijiEN) were locked in a decade long conflict from 1977 to 1987, with Holoslavia backed primarily by the Eastern Bloc and Ichikara backed by NATO and the U.S. Ichikara invaded first and penetrated up to until the Sava River, but were later pushed back by the Holoslavs up to what would be the equivalent of Thessalonica in Greece (I named it 'Nijigrad' but I'll probably change it to something like Diamond City in Turkish). However, the Holoslavs were forced to retreat from Ichikara because of mounting debts from the IMF and pressure from NATO and the United States to back off (at least, this is what "officially" happened). Ethyria, or Albania on the map, has been turned into a DMZ of sorts between the two nations with Ichikara retaining nominal control.

What I'm thinking of now is how I'll integrate all this Niji-related lore and turn it into their sort-of Cold War era equivalent. Because I've set up Ichikara as a Cold War U.S.-backed dictatorship, with Riku at the head and an entire hierarchy below him, somewhat based on Turkey at the time. At least now I have an idea of how to make-up the different regions of Ichikara (I'll probably divvy the country up by wave like Ethyria, Obsydia, etc), so thanks bunches anon.
As for the Holoslavs, I've more or less set them up in the setting with the major species given their own little nation ("fish"-related peoples in Atlantia/Bosnia, ducks and chickens going to Oozora/Croatia + Slovenia, Pekolanders and other rodents being Serbs, Kronies being Montegrins, and Rrats (Bae) being Kosovars. Everyone else who's not in there like Elves and normal humans and such comprise the 'miscellaneous' ethnic groups within the country.
The setting itself is a lot less "magical", though I've been considering how to steer it toward a more "sci-fi" setting eventually (though the tech would probably still be late-90s like GPS and Javelin rockets and such, but treated as massively cutting edge by the characters involved)

Oh, that's quite modern. Well, it works better for the Diamond City cyberpunk aesthetic, but the traditionalist chuubas are harder to incorporate. It's hard to connect all of them to a militaristic purpose.
Fortunately, the cold war era had a lot of spies and researchers. Kotoka (a shapeshifter) and Scarle (an enchantress) can work well in those roles. You could also throw Scarle and Nina into the 'night life mob streets', which should work well in a 20tu century wartime country. So Luxiem is good.
As for the rest? There's a lot you can just throw in the military. Elira, Selen, Petra are not conflict averse. If you want to go truly magicless, have their kayfabes be correlated to their skills, like having Selen and Elira both be talented in aviation and dogfighting.
That said, Elira could make a good councilor too. I assume you need politicians bustling about.
I dunno.
Also, canonically, zaion is a time traveller sent back to stop "a great disaster". Which might be pertinent if nukes are involved.

As for Selen, I've already had her as a commander of an "Obsydia Corps" but I'll probably have something in mind for the Penguin. As for Elira, she would probably be a party whip or public face of the regime. Most of the political action (what little of it happens) is on the Holoslav side, though now at least I can have characters watch news broadcasts with Elira speaking in Turkish or something. The rest, I'll have to brush up and do my Niji reps to see where they go.

If you're making a conventional cuck pov ala that of the NTR doujins your best bet for doujins to take inspiration story telling wise will be something like the stuff Terasu mc makes where you aim for shock and awe, contrasting hot art, or in this case prose with the pain the pov feels alongside the pathetic attraction they feel to all of it. While the two chase their respective loved ones, DRAMA ensues as they begin to fall in love with each other instead and question the NATURE of LOVE.

Ok cool. There's a lot of ways to go about this, but the mental frame that's useful here is just to think of it as Hansel and Grettel breadcrumbs. So, basically, the most common difficulty here is that you have Past Events A to Z, but that those don't necessarily match one to one with how we want to actually drip information to the reader. Of course, that's a pretty easy way to do it, and a decent comparison point is the Jecht spheres in FFX. The thing about FFX, though, is there's a set pilgrimage route, so it makes sense that you basically find Jecht spheres in the order of Jecht's journey.

In this case, especially if it's a mystery, the issue is that Jecht didn't go on some pilgrimage, but presumably had some series of life events in a series of places, and therefore if we want to find more Jecht spheres it basically involves meeting someone who goes "oh, that Jecht son of a bitch, yeah he went here to Point D, you should go there."

So, the answers to the issues changes a bit depending on whether your characters are deliberately trying to find out the past or not. Presumably they're searching for someone who's missing, so it's deliberate. Honestly, it's worth saying, if this is your actual direct premise that's already been given to the reader, a reader really won't have any qualms about characters saying "yes, go here next." It feels weird as a writer to do so, but if you look at basically anything with a "retrace their footsteps" premise, then yeah, it's almost necessarily going to involve arcs being connected by some character directly revealing where the next Jecht sphere is.

The bigger issue maybe is less about feeling artificial, and more about things not getting too samey. This kind of story is episodic almost by design though, and I don't think necessarily that's bad. You can use the format to your advantage by basically designing episodes around every new reveal of information. Again, Frieren is a really easy model here, where there's a real simple formula.

Go to Place C. Remember Past Event C. Now I'm with my new companions, so we have Present Comparison Event C. Boom, boom, boom, right? Not all that different from Jecht spheres.

For something maybe a little less pilgrimage, maybe the reference point is something like Samurai Champloo. That entire series you don't even remember what they're trying to do, something about some sunflower man. Now, in that story, the main plot is more of an excuse for the journey, but it still serves us well, because basically it shows you can do the "every arc is its own movie" approach, where you give every single arc its own central theme, cast of characters, and unique aesthetic.
