In general, Homos would likely appear at least as background cameos.
But it would depend on the creator anyway. M*zuryuu's doomed Marine manga very likely would have had males imo.
And if someone decides to make non-doujinshi work about the Homos, it would have to be considered under the Alternative umbrella, so it'll only take one for males to be truly canon.

More than a villain, I'd like to see some conflict of interest between the Holos, you don't even need a villain with that setup, Holos can antagonize themselves depending on the context, then just resolve the conflict and happy ending.

The final episode ends with all 5 of them embracing each other and their new life in the modern world, it ends with a party celebration.

That Vtubers Neptunia game will feature enemies called the Antis. Very subtle, I know. A precedent will be set, whether Hololive will follow it remains to be seen.
