Remember, ships are made of wood, and the the many things on board are quite flammable. The problem of using fire arrows on board would also present a potential problem for your ships though. Not the most familiar with pre gunpowder naval conflict besides their habit of boarding and ramming but you can probably devise a system to use fire arrows effectively and I'm relatively sure they are used alongside fire ships to set enemy ships on fire. As for anti personnel use I doubt it. The arrow head for fire arrows aren't designed for penetration.
