Popularity isn't a factor, Astel's designer updated his face when he got his 2.0 model. It's the face on his current and 3D model as well. That said Fubuki and Astel's changes are on the subtle side. Even just bringing Magni's eyes closer (which would be a huge improvement) would be a lot more noticeable of a change.

Seaweed's is fine. What weirds people out is his face, but that's not the fault of the rigging, it was literally redrawn by Kamisama. He has that new face on his NY outfit on some recent merch, too. Don't be surprised if his 3D looks like 2.0

That's less on the rigging and more on Kamisama for tweaking his features. It's not worse, but it's certainly different.
