It's been ages since I played it but from what I remember you have to clear the game first this is the N route - Pekora did a pacifist N route as she knew what to expect from the game. After clearing the game you have to load a previous save and go backwards to do the dates and befriend everyone etc, you get a phone call saying everything is in place and then you can do the true pacifist ending. You don't need to start the entire game again to get the true ending any N route clear unlocks it even if you kill Flowey. I probably worded it poorly by saying 2 pacifist runs when I meant her N clear was a pacifist one then she did the true pacifist ending.
