It seems as though you've dug your own hole there. Even if Mumei herself didn't place the aforementioned dirt block, she is still the reason for the cows running free. The Endermen would have no reason to hide from the rain if they were inside the Bunkeronii, which means that someone must have left a door open to let them free. We know that Kronii spawned inside of the base itself, so it couldn't have been her, which means that Mumei is the sole person that could have done it, as everyone else is unaware as to how to even enter the bunker itself.
