The game explains it earlier than in the ending, Elizabeth doesn't jump between parallel worlds, she merged them collapsing the old one. In the ending, she's merged all the universes and instances post-baptism and merged all the bookers so none of them lives post-baptism.

The game emphasises that Comstock, stealing Anna and Columbia waging war is only birthed by baptism (a bit flawed).

There are still other alternate universes where Booker doesn't give Anna away which aren't merged (which is the post-credits scene). DLC fucks everything up.
