The problem is that Twitter wanted to mimic features like Instagram's Close Friends, and assumed people would only benignly use circles to add who they were comfortable with seeing their private tweets. From what I can gather it basically works as if you are following the circle's owner, without having to actually follow them, and that bumps circle tweets up the priority list compared to bot spam. Only way to opt out of this function for now is to manually block the circle owner.
