I'm split between 3 and 4, Rune Factory 3 has the most SOUL in the series with the unique areas, wide selection of girls who are pretty distinctive and a fun main character gimmick with you being half-monster. It also added a bunch of quality of life improvements to the point I can replay RF3 but going back to RF1 or 2 is pretty roughly.

That said, Rune Factory 4 is huge and further improves on the gameplay. The size of it means areas aren't as distinctive due to the huge dungeons and map but the extra content helps out a lot. Only reason RF3 beats it out sometimes is because of the better cast, RF4's cast is pretty generic but there's some good stuff there too. Most notable for me is the way they handle daily dialogue in 4. You cycle through roughly a year of conversation with something new every day, story events give everyone in the village something to say about what's happening as well and the random events make the village feel alive characters interact with each other. Problem is the random events also can lock you out of content in the original until you randomly get the ones you need to progress a romance.

Both are great games imo.
