The situation the girls exist within doesn't allow for an easy happy ending for everyone involved, and while the choices each girl makes isn't the best one that fulfills every desire they initially had, part of the beauty of their choices is the sacrifices they make in choosing them. The Madoka in the flower scene wasn't Madokami, she was Madoka as she existed before such a transformation took place, the scene serves to illustrate the genuine sacrifice she made and the kind of resolve that took to make it, but it doesn't serve to showcase Madoka as she actually currently is. It's a contrast, and the Madoka that sacrificed herself is someone Homura isn't willing to accept. Homura did not win, she just enclosed herself into her own little fantasy, and is really spitting on the character of the person she truly loves.
