Corporate split them up because pekomiko preceded hololive and thus was practically a sub-brand outside hololive. If they both left or got poached by another corpo together (which at the time had a high possibility of happening, Pekora got too big too quickly, only Miko was a real Hololive veteran) it would be a massive blow as the PekoMiko audience would easily follow them. Both Pekora and Miko were quickly becoming flagships in JP at the time and not long after the split began, and Pekora had that freakout at Cover on mengen. Cover probably told them in less than vague terms to stop with PekoMiko and instead focus on supporting their own gens, so Miko who is pretty diligent got shacked up with Suisei whereas Pekora who is known to be picky about collabs doesn't have a new Miko to this day. PekoMiko's audience gets dispersed into the Hololive blob in preparation for their eventual graduations, and if it caused a rift in their relationship then all the better because the risk of them being simultaneously compromised disappears along with it.
