I just did a hero dose for this exact question and dug DEEP. I asked the jester what the truth was, but before he could answer an oversoul matrix comprised of postivie-aligned machine elves dissimulated his ass and answered in his stead. Here is the truth, and nothing but the truth:
Pekora is a closeted lesbian. She was secretly in love with Miko, who is also lesbian, but only had platonic feelings for Pekora. Pekora tried hard to get Miko to think of her romantically, to no avail. After Marine put the idea in her head, Pekora finally opened up to Miko about her feelings. Of course, Miko already knew, but was hoping to remain friends. Pekora was heartbroken and didn't take the rejection well. After all, she had been fostering this crush for years even before hololive. So Pekora decided to focus on her career instead, and vowed to remain single and forever hide her lesbian shame. Every time Pekora sees Miko she's reminded of the bitter rejection, which explains her strange reactions. Only Marine knows how it all transpired, which explains their bond having grown tighter ever since. Miko, on the other hand, could never have expected this rift to form, and has a normal (if a bit sad) reaction to seeing Pekora because it wasn't bitter for her. Ironically Miko now finds herself in a similar situation to Pekora, her crush on Suisei is genuine, while Suisei only has platonic feelings for Miko. It's poetic, really.
