Since we are already speculating and to suggest something that isn't wholly negative. They have both expressed a distaste for being as heavily shipped as they are even if they both play into it from time to time. That shipping swung up pretty heavily after the Christmas overnight and Miko's subsequent exposure of having called Pekora, peko-chan at morning, which just amplified the whole thing.
Then you have that sausage game where 35p batsu game'd her into saying she loves Pekora and while her reaction was mostly humorous I remember her saying that the next time she does batsu game like that she is going to ignore comments that mention another Holo's name.

So if you don't want to jump onto the "They hate each other" track, then it is also possible they ceased interactions to stop the whole shipping thing from going further.
