Because if they just stood there and said 'On ne peut pas entrer!' without any visual effects it would have been exceptionally lame and possibly confusing. This way it's like an aggressive magical turbulence barrier or something.
Also the screen flashes white when you get hurt during cutscenes for the entire damn game (starting with getting punched by the fat kid in the first village) so this effect REALLY lets you know you can't get in.

EB's problem isn't the flashing so much as the extremely rapid colour shifting though. It's less about the screen flashing and more about the animations cycling between RBY several times per frame during several of the stronger attacks. No idea if this sort of color changing is actually what can trigger a seizure, but it's not just a strobing effect like the examples most people are talking about ITT.

meh, there are many parts in the game where you get blocked at the entrance without the game going apeshit, for instance, try to do the last dungeon before completing the first 7 ones, the game will tell you that an invisible force is blocking you, and the party backtrack afterward. that's it.
It's only at the fortress that the game fucks your eyes up if you don't have completed the requested conditions to access.
