Is Sonic actually the real Ultimate Lifeform? What if Shadow is the prototype of Sonic? If Shadow was created by Dr. Gerald Robotnik, then why is it crazy to think that Sonic was created by Dr. Eggman? Unlike Shadow who became attached to Maria, Sonic rebelled against Dr. Eggman for his mistreatment of animals.

Depends on your definition of "Ultimate Lifeform"

Because where as Shadow was explicitly said to have been created by Gerald, there is nothing indicating that Eggman created Sonic. At least Gerald is shown by the whole Project Shadow thing to have been in bioengineering.

It's neither. In Archie, Sonic and Robotnik had nothing to do with each other in terms of origin and in Fleetway it turns out to be the other way around: To stop the Metallix in the future, Sonic is forced to purposefully cause the incident that turned Kintobor into Robotnik

It's likely that was what they were going for back in the earlier days (the murals on Angel Island and Sonic's natural affinity with the Chaos Emeralds). However, Shadow got way too popular for him to get showed up by the protagonist for doing the one thing he has going for him better than he ever could, so that was dropped completely.
