Part of the VB's magic is the visor that isolates your vision from outside light, ir created a sort of private theater sort of thing. 3DS couldnt have replicated that.
What Nintendo needed to do was more 3D classics, like Super Metroid 3D or F Zero 3D.

It's interesting how the virtual boy's resolution was actually smaller than the 3DS's; per eye, 384x224 and 400x240 respectively. There really WASN'T anything stopping Nintendo from porting that shit, my original assumption was just that the Virtual Boy's resolution was too large for the 3D effect to work.

The real limit is that the 3D effect is hard coded to the viewing distance. That's why emulators have trouble reproducing the effect on 3D capable TVs. The further you are from the screen, the less dramatic the stereoscopic effect needs to be to reproduce the same results. You probably can't slap a bunch of roms onto a 3DS cart and have it "just work."
