Technically there are 3 intended ways, depending on the game. But most games use 1 of 2, the 3rd being for more niche 2D-esque games.
I wonder if any armored core style grip exists for an N64 game.

By whichever of the two prongs the game in question was designed for.
Nintendo just sort of thought the d pad and the stick would be completely mutually exclusive and there would never be any reason one would design a game that required both, so they designed the controller with the idea of that mutual exclusivity in mind.

It's unironically this, Nintendo just thought most people would switch their grip depending on the game, but nobody did, so only treasure made games for the other grip types.

Grip 1: Most games
Grip 2: Shooters like Goldeneye and Sin and Punishment
Grip 3: Mischief Makers, puzzle games

You hold the right handle with your right hand. If the game uses the analog stick you hold the middle handle, if the game uses the Dpad you hold the left handle.

I've never known how people don't get this concept. Obviously the modern configuration is better and more versatile, but it was the first real analog stick (if you ignore the Vectrex and Atari 5200, etc, but N64 was the first popular console to do it) and I managed to figure it out at 5 years old, so why is this such a common issue for people?

At the time people thought that Dpads were just for movement, nobody thought about the possibility of a weapon wheel or using them as extra buttons like in CoD for example.

Even on PS1 with its DS controller, the first controller to have the modern configuration, games still used the Dpad solely for movement.

The N64 controller isn't the best, nowhere near. But it's still way more comfortable and usable than the majority of people make it out to be. N64 games just aren't right without the proper controller.
