It's because Time Compression turned him into Schroedinger's dog. If Squall disappeared from the time loop, Rinoa couldn't turn into Ultimecia, so to make the loop work out, Ultimecia "stamped" an afterimage of a previous loop on the dead Squall. When (You) realize Squall is dead in the ending, the loop breaks for real, because (You) are the only one who can observe the dog from outside of the loop.
