How many RPGs used that cliche before Xenogears? Maybe Breath of Fire? I've only heard about its plot and didn't play it but if I recall right it might fit. The thing is, even with that, before XG, I don't think any of the gods were vaguely representing the Judeo-Christian god, which kind of puts them in a different category to me. Although one could argue the Judeo-Christian god in XG is more like the Wave Existence, but people will disagree over that and it's quite in depth into its plot anyway.

Yeah, I might have been a bit anachronistic in calling it a cliche. All of the "kill god" plots came out around the same time, which just happened to coincide with the ass end of Evangelions run, which probably kicked off the whole Judeo-Christian antagonist trend.

Breath of Fire involved a goddess, but it wasn't God. To be honest, killing God does not happen anywhere near enough to be a cliche. Killing a god, someone with godlike power, or an eldritch abomination? Sure.
Specifically God though? Not often.
You could probably make a case for Xenogears or Breath of Fire II, as there's some analogues there.
