Uncharted Waters 2, for sure.
Great fucking game. A sandbox game where you had a main overarching quest that you can generally progress at your leisure while you explore, trade, commit piracy, cozy up to some nobles to for a letter of marque to legitimize your piracy lel, invest your loot and build up small ports into a place with top-notch ships and tradegoods, turn-based combat for the ship battles, sell uncovered portions of the map to the cartographer's guild, sell stories of your discoveries/artifacts to bored nobles, etc

Also, Metal Max Returns. There's a translation patch that's really well done, the dialogue is pretty great.
My only beef with it is the same one I have with most JRPGs from that era, the random battles are a bit too frequent, but it's really unique and interesting. Absolutely worth a play.

I'd also say Live a Live but at this point I think everyone here is familiar with it.

I remember having a lot of fun with this. I always picked the English guy with the cool beard. I didn't even realize there was a story I was supposed to follow, I just dicked around building a fleet, recruiting people, and fighting other ships.

Same here, I played with the Portuguese Jono, twice. The first time I didn't trigger the story hopped around the world trading and building my fleet, then I triggered the conflict of his story 16hrs into goofing off, finding wonders of the world. It was kinda funny, I thought the story had no conflict just an easy going life for a well-to-do boy. 2nd time I triggered the events correctly.

NTA, but Joao is a great all-round character who's kinda the best first pick. You basically described my first experience with the game. Despite being a Superscope game, I always enjoyed this one. Great mech designs and graphics for the time, combined with pretty good gameplay and a nice OST. Also, there is a secret two player mode where a friend can play as an enemy mech. It’s a sequel to Battle Clash, but that game is really rough around the edges so it’s hard for me to recommend.

Dunno if it's really underrated but it was a kinda late release and not many people talk about it nowadays.
Great game with unique mechanics, the only "belt scroller platformer" I know of.
It also shares some similarities with the Ganbare Goemon games because it was made by some of the same devs.

I really like Glory of Heracles IV. Fun game, good story, neat concept in regards to the core possession/body switching mechanic which is unique. I feel like it's a bit limited probably by just when it was made and budget. I kind of feel like using different characters could act to change the way people respond to you more, add different sidequests or give different solutions to problems. But still a neat game overall.

La Wares - one of the few JRPGs that infuse the mecha genre

Krusty's Super Fun House - It's like a prototype of Mario vs. Donkey Kong. People mention it, but it deserves a little more praise than it gets.

Mario is Missing!/Mario's Time Machine - Not at all what you expected when you rented it at Blockbuster, giving these games a very bad rep. In reality, they're comfy little quiz games that do away with the menu-based UI common to this genre and replace it with something that feels like Super Mario World. It's fun to test your knowledge and see how far you can go without googling it.
