For 8 bit consoles and before it's the way to go.
For 16 bit consoles it depends.
For 32/64 it starts becoming a pain in the ass.
For 6th generation it's a pain in the ass.

You over estimate how big those games are for gen 6.
All PS2 games are something like 6TB, since many of them after being compressed take up less then a gig. Not many actually made full use of even a single layer DVD. Really only AAA titles ended up ever using full dual layer DVDs.

as someone who used to download games 1 at a time and now is close to being 40 years old, just fucking take my advice and download entire romsets and be done with it.
its fun hearing about some obscure ps1 game, finding it online and giving it a try, but you save so much effort/time if you have it already and can click play.

There's more to using ROMs than just putting them on a hard drive. A lot of flash carts don't support subfolders so all your ROMs just sit in the root of the directory in one lump.
