Sat down the other day and finished pic related in one setting. After play, I noticed that the cart was very warm to the touch. I don't seem to recall this ever happening before with other games. Is this normal? I know N64 can run hot, but I don't remember SNES ever doing so.

Cartridge based-games are electrical boards with on-board chips. And no ventilation.

I have no independent knowledge or memory of what kind of chips are in Megaman X and if it specifically has a tendency to get hot, but, yeah, SNES games can get hot through extended play.

Mega Man X is a 12 megabit game with two ROM chips, the Nintendo CIC, and a TTL which is probably related to setting the Hi/Lo ROM configuration. None of these chips should run unusually hot. Although people familiar with NES games will tell you that certain cartridges such as SMB3 are prone to getting quite warm after running for a while.
