This series is probably have the most confusing lore i've ever seen in arcade game.

for the sequel they made something new, story continued from where the ending of bubble bobble left off but it wasn't as big of a hit so they went back to the original game and made sequels of that and since the original sequel while not a successful was still somewhat of a small hit they keep making sequels of that as well and since no one cares about bubble bobble story they don't have to worry about it.
