Yes. I understand Shinra’s motivation but Sephiroth’s is dumb. I think the best way to make a character like Sephiroth work is if you make clear that his personal disregard of the planet and wanting to use it to power himself is directly because of his upbringing as a Shinra soldier who shares their way of thinking. I suppose that’s implicit in the game but the writing really has no interest in Sephiroth’s psychology, I’m doing a lot of heavy lifting here to even make that connection.

As much as I like that trope, reality is, they're morally gray. If you saw on the street a band of people armed to the teeth, you'd be scared. Hell, I live in a country that has lots of crime, to my eyes, unless they're civilians against a de facto government, they are either vigilantes or heavily armed robbers/killers for hire.

I agree with this. The whole "13 is a walking simulator" meme really only reveals they didn't play for more than a few hours, and getting railroaded for 10+ hours happens in critical darlings 6 and 7, too. The battle system in 13 actually makes it the first actually challenging FF since 2.

Yep. The story as told from an Avalanche perspective focuses on Shinra's faults, but they provide power and protection to many citizens. There's more to them than just the assholes at the very top.
