Mega Drive, Mega Drive, and Mega Drive, no contest. The shit SNES isn't even good. Honestly it eludes me why it's even included when talking about this generation, it should rightfully be ignored like other failure systems such as the CD-i and Atari ST. The glory of the 16-bit generation belongs not to shoddy, cripplingly slow Nintendo hardware, which, despite being 2 years newer than the Mega Drive, ran at a mere 1/3rd of the speed of all it's competitors, but rather, to the far superior Mega Drive, PC Engine, Amiga, X68000, Neo Geo, and arcade platforms.

I've been emulating the greatest hits of both consoles, and I am finding the Mega Drive's library more appealing than the SNES. If you compare Mario and Sonic, Super Castlevania to Bloodlines, or Alien Wars to Hard Corps, the Mega Drive games are faster and more exciting. There also doesn't appear to be any equivalent to Streets of Rage, Shinobi III, or Treasure action games on the SNES. With that said, I haven't played Super Metroid or Zelda yet.

SNES was better for platformers. It's not that the Genesis didn't have great and amazing platformers or incapable hardware for them, it just can't compete with Mega Man X.

Genesis was obviously better for shmups. It had more, it had less slowdown, the iconic soundchip gave the games that crunchy and smooth arcade synth sound that fits the genre. Again there are some truly excellent shmups on SNES but Genesis just had the better library.

All around I would say the SNES wins, you got a lot more ambitious or experimental games and a bigger variety of genres. The Genesis did occasionally get a quirky gem like Herzog Zwei but the SNES seemed to just get more games like that, Act Raiser, EVO Search For Eden, Umihara Kawase, a lot of unique stuff. Also the SNES absolutely BTFO the Genesis for RPGs and adventure games if you like those genres.
if you really value arcade stuff like shmups or especially beatemups the Genesis should be your go to though. And it had the better run n' guns.
