The conspiracy theory doesn't add up for me.

Okay, so he left Nintendo to help Bandai develop the Wonderswan but that was a blip on the radar. Other than that Nintendo pushed them out of the way for all their other projects because he had the stink of the Virtual Boy on him.

This is not the kind of person you pay good money to have whacked. He presented no threat.

Which is exactly the reason it failed and Yokoi knew it; if he'd been given marketing budget as he requested, he could've got hands on demos out and people's first impressions could be "hey, that's cool!" rather than shitty grainy magazine screenshots that miss the fact that despite it being red on black, that color choice gives an immersive feeling as the pitch black background adds infinite depth to the strong red shapes. It was also a very powerful system for it's cost, and a great controller to boot.
The issue was terrible marketing and him not being allowed to create the titles he wanted to, which is why instead of a full Mario game we got Clash, which was supposed to just be a mini game.

I think it's kinda obvious that Nintendo would be bitter about that situation. Yokoi was ranked down and he did menial paperwork instead of actually designing shit after the failure of the Virtual Boy. A person getting off THAT easy and just doing paperwork is suspicious, so it makes sense to me that Nintendo wanted to teach him a lesson AFTER he left the company. It would he way too suspicious if he was killed during his employment at Nintendo.

VB Wario Land is a great game, I have vague memories of playing it at a kiosk at Wal-Mart back in the day. People riff on the VB because it had a bunch of mediocre games, but it's like.... imagine if we judged the Genesis or the SNES or the PSX solely by their launch titles. That's not really fair, is it? The VB never had enough time for developers to actually learn the ins and outs of the system and do cool limit-pushing stuff with it. I read up on Hiroshi Yamauchi and Gunpei Yokoi on wikipedia and can't even describe how their personal life stories and Nintendo's history made me feel.

Those men were absolute visionaries and ready to take risks. I think Hiroshi Yamauchi could've made any kind of business successful in his era, from a food stand to an oil company, he was a natural born enterpreneur. But I can't help but feel that he wasn't above doing shady things to get ahead, he just seemed like that type who stops at nothing for success.

Yokoi was responsible for a great part of Nintendo's success in establishing itself as a major video game company, and it's clear that he was a very dedicated man. Yamauchi having anything to do with his departure from Nintendo or his death would be a very sad example of extreme ungratefulness. But I'm aware that the corporate world is brutal, not to mention that I'm talking about people from a culture where, not so long in the past, it was a perfectly normal thing for authority figures to order their subordinates to disembowel themselves for having made their superiors embarrassed, suspicious or angry.

3D glasses got another resurgant, before that it was in the 70s for a short period due some projector tech improvements
Which means its time for a research project to see how far Tech had gotten along
So: Do a project to see if its viable
But: Can't back out because research project had too much put into it. Most likely external devkit forced the project to commit to a launch
And so it fails because despite the nifty bits, the headset is still a problem that can't be solved with the tech of the early 90s.
