That’s probably true with regards to the meme, but honestly, there were many aspects of SM64 I found eerie from 1996 to whenever I last played it in earnest. To name a few places that I found unsettling, in varying degrees, decades before the SM64 iceberg meme:
>Behind the Waterfall
>Hazy Maze Cave (in particular the underground lake and surrounding area)
>Castle Courtyard backyard, and the hallway leading up to it where Big Boo appears
>Princess’ Secret Slide (endless darkness surrounds it)
and last, but not least

I know OP is a dumb cocksucking redditor but as a SNES kid who only really got into the Genesis/Mega Drive in the early 2000's through emulation I feel it does have a darker/creepier/grittier atmosphere overall, even on multiplatform games, and even when compared to SNES atmospheric games.
SNES soundtracks are much more harmonic while on GEN even happy tunes are grittier and sometimes just feel kind of off, same for the visuals.

Hear me out guys, Carnival Night actually does feel surreal to me, and not in the obvious way.

Everywhere else we visit on Angel Island is either in ruins, wilderness, or obviously a creation of Eggman. Knuckle's people appear to be long gone, some of the ruins are haunted with ghosts, and the Sky Sanctuary is filled with obviously lost technology. Every game after this also establishes Angel Island to be uninhabited.

So what the fuck is Carnival Night? I guess you could say it's one of Eggman's creations but... there's obviously a city back there, right? Those can't be for his workers, he just uses robots.

Every other Sonic before this had either a Casino or City level between the ruins and wilderness, but this is the only established in an area that's otherwise totally abandoned. It's weird.

That's probably because you aren't viewing them as intended over composite, so you're mistaking the heavy use of dithering to blend colors and create transparencies that were beyond the hardware itself for "grit".

There's two answers on that. Either A) Because the only thing the yamaha fart modulator can do well is miscellaneous toilet sounds, and grungy guitar. In order for these games to look like they do in the first place some extremely difficult programming innovations had to be achieved on very limited resources. Graphical tricks and new techniques have always been used to promote video games since the early days.
There's nothing pretentious about technology like there is in these artsy films, it's more like the techniques behind special effects on blockbusters, sometimes they were believable, sometimes less so. Even cartoons can look unnatural and often they do, it's actually very hard to nail that smooth feeling that these classic cartoons have even if the audience doesn't know about it.
If you think there's nothing natural about Mario Kart compare it with something like Speed Racer for SNES. At the time mode 7 was a revelation, even good racing games that use older tricks to simulate the into the screen look feel less smooth and more artificial especially on the corners.

Something about Sonic 3 felt melancholic to me.
It's true that Sonic 1 also achieved this (GHZ being very nostalgic and bittersweet yet at the same time very upbeat), but it's a different kind of thing. Sonic 3 feels a lot more dark. It may be because of the more realistic choice for color palette and tileset design, it could be because Masato Nakamura no longer worked on the soundtrack and instead westerner musicians did most of it, but I bet it has to do with the internal team at Sonic Team. It's probably reflecting certain sorrows they were going through.
I love Sonic 3 and I think it's a fantastic game. A game can be good and still emanate odd vibes.

Let's compare first levels.
>Sonic 1
GHZ has THE most memorable Sonic tune in all of the franchise, the most iconic aesthetic, bright, lively, optimistic yet exotic, boss fight required the player to learn how to properly use Sonic's physics and platforming.
>Sonic 2
Music still by the same composer, hits the same kind of feel as GHZ but with a bit of a different sentiment, does have a "this is a sequel" feel to it. Visuals are also a follow up to Sonic 1's aesthetic proposition, less baroque, more spacious and omnipotent. The waterfalls on the back of GHZ give a very cozy feel of being in a valley, while the wide ocean at the back of EHZ gives the emotion of freedom and openness.
Boss is very lackluster but the mech car is really cool.

This is a tough one, because I REALLY like this level and I think it's amazingly crafter so I'm not going to be critical of its level design, I'll focus on music and aesthetic/visual.
Sonic 3 departed from Nakamura-san as we know, so the music obviously took a sudden turn (while still maintaining elements that Nakamura helped establish as being Sonic-like). Angel Island opens with a calypso-infused funky jam that honestly sounds great, but at the same time doesn't hit the same emotional chords for me as GHZ or EHZ do. It's a lot more rhythm-based, and although there is very nice melody lines, it doesn't reach the same level of empathy I get from listening to GHZ or EHZ's timeless main melodies. It does fit the visuals though because they also depart from the art direction of 1 and 2. 3 is more organic-looking than the former games, thus being less about shapes and opposing colors, and more about overall forming an organic look. This means a more uniform-looking screen, less variety of colors, and more irregular geometrical shapes.
It's easy to see how Sonic 3 would stand out as being "negative". That doesn't mean the game is bad, it's just its vibe.

I actually saw a theory that Sonic 3 is a follow up to Sonic 2 8 bit bad ending where the 3 half represents the 5 stages of grief
1) Denial is Angel Island where it's the run of the mill green level where Sonic pretends its fine
2) Anger is Hydrocity Zone where Sonic's primary fear is water, and most in grieving lash out in the face of their fears
3) Bargaining is Marble Garden since that has more than 7 special stage rings, allowing for multiple chances to get the chaos emeralds, unlike Sonic where he failed to save Tails
4) Depression is Carnival Night where Sonic does his best to drown his sorrows away by being in a happy place to distract him from his sadness
5) Acceptance is Ice Cap where Sonic comes to terms with the cold truth of death as he learns to conquer his fears and be a better hedgehog

6) Launch Base is moving forward as he stops Eggman and then it continues into the &Knuckles half
