Gamecube had a better library at the cost of (in the long term) a lesser format.
Mini-CDs are fragile as all Hell, more than half of my dozen or so games for the system have bit the dust already. I have double as many titles for the N64, and not a single one has yet to fail on me.

It had more games, especially third party, but most of the first party games used the groundwork the n64 laid out (sunshine, WW/TP, melee, TTYD, mario party, etc) so it feels less original.
Even AC was originally an n64 game just ported over with a translation. Luigis mansion and prime are about the only brand new approaches the gamecube took.

So the Gamecube library wins out in volume and there are a lot of gems there. They were pretty even in Japan. The difference is that N64 sold 20+ million units in America, while the Saturd failed hard there. And let's not forget the N64 sold 13 million more units than your precious Gamecube. Guess that extra third-party support didn't really matter much after all.
