So what was the deal with the development of these two games? They had the same title, but different levels/enemies, different story...but still shared a lot of music.

MD Sparkster was a team directed by the character designer of RKA, whereas SNES Sparkster was a separate team directed by the guy that did Axelay and Castlevania X68000, hence why the latter is so much better.
