I've seen people claim it's a technical limitation - pure bullshit, this color isn't used elsewhere on a sprite. They could've used any 15-bit color (as proven by romhacks that make him blonde).

The reason is a simple color scheme. Bright green creates a complimentary color scheme with pink, which it wouldn't with orange or yellow. He simply looks better that way.

It also helps that this color doesn't occur elsewhere in the game, making Link stand out from his environment more. That wouldn't happen if his hair was orange or brown.
