They only eat the ones inside the cavern. Clearly Gorons can only digest certain types of rock. I don't see how this is such a strange idea. Humans can drink fluids but they can't drink all fluids.

I was literally just playing this five minutes ago before my cartilage froze creepy pasta style with the whole "BAZONGINAZEEEEEEEEEEEEEEEEEEEEEEEEEEEEEEEEEE" noise and everything, and thought the same question. A goron just inside Goron City says that they've enjoyed the rocks in Dodongo's Cavern so much, that they can't stand to eat any other types of rock.
Still, you'd think that one of them would suck it up and take one for the team.
