It would make sense that they'd have at least a decent archive of various builds from 1st/2nd party as you noted, and I'm pretty sure they'd have final submissions (and rejected final submissions) for all licensed games, but it would be interesting to know how often third party developers checked in with Nintendo by supplying builds. I think there would also be a decent chance that companies would have to submit builds for approval to be displayed at any Nintendo hosted trade show.
What does seem a bit strange to me though is how they apparently had a number of localization prototypes for Pokemon, but the actual in-development builds of the original JP releases were minimally represented, the most notable being trade show builds. Maybe more builds could be released later, I guess, though I'm thinking it might have to do with Creatures, Inc handling the core games and maybe Nintendo themselves handling the English localization.

There are sevral facotrs hampering n64 emulation, but basically it falls in a weird spot where everytihng still needs cycle semi-accuracy to sync up and not break, but it also needs pixel accurate RDP emulation to not break on many games. If you sacrifice on any of those, you end up with project64 with 500 hacks to get dk64 to run, or naboo.

The rdp pipeline used in cen64 and mess/mame written by angrylion was made reference select parts of the verilog to determine exact blender equations, edge slopes etc. But it's impractical to base everytihng on it. And the fundamental problems of emulating n64 on inefficient x86 cores without using any gpu remains. There is a GPU rdp core out there but I think it's a ways off from being super usable.

Compared to dolphin which happily runs on pretty much any computer newer than 10 years old without any issue.
