Best non-Nintendo games on the GameBoy are Bionic Commando and Ninja Gaiden Shadow, I'd argue Bionic Comando is better than the NES version, the grapple swing is tighter and the music is better.

Although they don't reach the highs that Zelda ALTTP/OOT or Super Metroid did, I've always had a fetish for handhelds and prefered them to consoles for some reason.
Game Boy has a tremendous variety of games and it well worth exploring. Besides the obvious Zelda and Mario games, I like:

I think there's something really special and unique about the Gameboy/Color/Advance. The technical limitations made it so that developers had to think creatively to get the most out of the system. Also the limitations meant that a lot of games had to be really tight narrative and mechanics wise. I appreciate it more today as more and more games are padding themselves with endless bullshit and feature creep. It's really refreshing to play an RPG that's only 10-12 hours long or play an action or platformer game with one super tight, well defined mechanic. Game Boy games just trimmed down all the bullshit. The GBA added some extra firepower for graphics and sound without diluting the experience too much.

Once you got to the DS era and beyond there was little abstraction between handheld and console games. I think that's why I fell out of handheld gaming because once you get to that generation you're just playing dumbed down console games with unnecessary gimmicks. There's not many DS or PSP games I ever played where I wasn't wishing that I was just playing it on a real console.

NES and Gameboy are the best systems for playing random games you never heard of that turn out to be interesting. Thanks for contributing everybody. Operation C is pretty well-known but it's right up there with the two NES games. Battletoads is also cool, it's not a port of the NES game.
