Well, Strife ran on the same engine, and it was relatively deep compared to games like Doom (still nowhere as much as Looking Glass games, but those weren't Doom clones)

Heretic and Hexen, especially with their sequels, there's a lot going on there.
Then you have Strife, which puts a much heavier emphasis on characters, story, and somewhat on lore, it's built on Doom's engine just like Heretic and Hexen, but it's not pure and constant shooter, there's frequent bouts of not-shooting, talking to people, dialog choices, some fetch quests, buying stuff from vendors, etc. The shooting parts are pretty Doomish, has some half-baked stealth, basically optional. Has some minor story branching for some different endings.

Looking at games like Duke Nukem 3D, there's some lore, and some characterization of the player character, but it plays it pretty loosely, Shadow Warrior also, but then you have Blood, which is a pure shooter, but takes its lore somewhat more seriously.
Powerslave/Exhumed is pretty Doomy (the console versions lean heavily on Metroidvania style ability progression, mind), but it does have some story, main character is a blank slate, but there's some voiced narration (by Don LaFontaine, so it's very pleasing to listen to).

Whether these have deep lore or good characters can be argued, probably not particularly deep characters, but Strife tries, and there was obviously some thought and planning going into the Heretic series.
