This is assuming that Gordon has all Half Life 1 weapons and that the Doomguy has all Doom weapons

While Quakeguy has a more useful rocket launcher vs fast targets he just doesn't have the same level of damage output that Doomguy does. Doomguy's rockets may be slow but they're spammable and each one does a lot more than a Quake rocket.

With Doomguy's speed he can easily stay out of range of the Mr. Thunderbolt until it's out of ammo, Quakeguy's only other really threatening gun. Same goes for Freeman's Ghostbuster gun. The Gauss would be hard weapon to use against a speed demon like Doomguy, too. All other HL weapons are a bit of a joke. I very much like Gordon Freeman as a character, but as far as game physics go he's just a Quakeguy with much shitter weapons and no quad damage.

In the end of Quake, you are teleported into Shub Niggurath, the elder god witch mother of all the horrors of quake world. In most games, Quake in particular as well as DOOM, telefragging is an event which occurs to prevent the game from crashing, essentially due to unprocessable data by the engine's limitations. So the solution is to kill the actor already existing in the collision boxes coordinates.

Typically, the standard explosion gibbing animation displays for gibbing. However, in shub niggurath's case, there is an exception. She has an animation for when she's killed by telefrag, the canonical way to kill her. What is animated, is, ranger is equipped with the axe and teleported inside of her and she puslates, bleeds and gibs a little until eventually exploding into a mess of her own guts and blood, and Quake Guy is depicted as chopping her up from the inside out.

Which is badass.

But what is really happening, is the engine is processing an exception to the standard kill by HP depletion as a kill by being unable to compute this error in the engine.

Taking normal difficulty as a base, he can probably take twenty or so bullets with a full charge. It's not designed to guard against physical impacts, though, even though it still does that pretty well, its main purpose is to guard against radiation, electricity, and various forms of environmental hazard.
The vortigaunt energy blasts, which instantly kill nearly anything in Half-Life 2 (much less dangerous in Half-Life 1, but that can simply be assumed to be a case of not bothering to make different damage rules for player and NPC) do about 20 to 30 damage to you, if I remember correctly.

Also, Doom specifically says you have to use your wits in situations. Things that portray Doomguy as just slow walking into danger and shooting without any plans are doing it wrong.
In Doom you have to make sure you have cover from bullet shooters, Archviles, go for more dangerous guys first, look out for traps, avoid certain areas, create monster infighting...

He isn't going that fast. There's also a scene in Halo 2 where he's trying to escape the Covenant ship blaster after he kills the Prophet of Regret. Still not going that fast.
Also, even if you include Gaylo 4, he can only sprint for a limited time, not that fast, and can't fire while he's sprinting, or sprint sideways or backwards.

You see the marines in Halo take hits from plasma guns without dying, and those still hurt the chief.

That doesn't prove anything. It's alien technology vs UAC tech. You can't just assume that because it takes place 400 years into the future, the alien plasma bolts must do more damage than the UAC ones. Maybe they do, but it can't be by that much. And the plasma gun's firing rate would probably compensate for it.

Hell if you compare how fast the plasma gun kills a shotgun guy or chaingun guy to how fast the plasma rifle kills a marine, you could say the Doom plasma gun does MORE damage per bolt.

And ruling out the plasma gun doesn't rule out the BFG. The BFG has the potential capacity to destroy the Spider Mastermind in ONE HIT. And he takes like 30 rockets or something to destroy.
How many rockets can Chief take?

Also, Doomguy has bullet weapons, and Chief has proven to be vulnerable to bullets.

Yeah, and based of the Halo games, they really aren't that much more advanced than today's bullet weapons. They OUGHT to be, since it's 400 + years into the future, but apparently they aren't.
