I don't think stone tower is particularly good, great bay is the best. That mini boss with the bats is kino, though.

It's the most creative one and one of the most creative in the series overall, however, upon replaying it, I did find the whole "play song to turn into creepy statue" puzzles a bit tiring after a while. These statues are still freaking awesome though.
The swamp temple is really good, and I really liked the great bay temple as well.
Snowhead felt a bit overwhelming but it's also a nice dungeon.
MM had fewer dungeons than other games, but they're all rather big and complex.

I think that for most kids Great Bay Temple will be tough because short term memory and abstract thinking is ass. But as an adult you learn that the dungeon is fairly cleverly designed. From the second room it introduces the dungeon-wide mechanic of turning the wind-up key valves to begin water flow. The flow of the water is visible on the pipes throughout, so you can tell which direction everything is flowing or you can tell if you have yet to even bring water to a pipe. Knowing that, all you need to do from the central turbine room is simply follow the flow of water, and turn keys as you go before getting the ice arrows where you can then reverse the entire flow of the dungeon and continue from the main room into a new set of rooms and finally on to the boss.

The dungeon is nice because it has a unique puzzle mechanic that also affects how you play the entire dungeon. This aspect of design is really exclusive to a few of the n64 zelda temples. They're not just room-to-room gauntlets.

Not him, but I have a much easier time now as a 33 year old than as a kid/teenager when it comes to dungeons and mazes, and certain temples made me a bit uneasy just because of the atmosphere, which added to me getting lost more often.
I think I was just too impatient when I was younger. Now as an adult I'm way less immersed in the game (which means, while I'm still able to appreciate the art direction and atmosphere, I'm not longer impressed by it to the point of making me feel uneasy), and am able to plan out things more accurately. I'm able to tell where developers put a clue so you can remember a certain path or figure a puzzle or whatever clearly now.
It's a bit like looking behind the curtain, as an adult you understand how the game was designed so it's easier for you to figure out what to do.
At least that's my experience so far.

I noticed this as well, the game has more "not really dungeons but still sorta dungeons" than other zelda games.
The skulltula houses are also kinda like that.
The only similar thing I remember in OOT was the gerudo training grounds.

Currently playing the game.
The game is annoying. Why did they implement such an annoying save system?
The save system in OoT was perfect, now I have the feeling I have to speedrun the dungeons instead of taking my time and enjoying them fully.
Or am I missing something here?
Granted I'm still at the beginning but this is my opinion so far.

Pro tip: use the reversed song of time.
The time limit is still a factor, but the game saves the key items, so you don't really have to do everything again. Once you learn the reverse and double song of time, it really feels like you're in total controls of the game's time and even use it to your advantage.
Dungeons can surely be beaten in a 3 day cycle with the slowed down time unless you suck too much.
However, catching all 15 stray fairies can still be a challenge, but it's not really mandatory to get all fairies, you can come back to the dungeons later exclusively to hunt for fairies (and remember to use the fairy's mask to help you on that).

Yeah, the dungeon selection sucked, only four of them and only one good one. But what do you expect from a game that was basically a quick rehash of its predecessor. The time based element worked well and made it actually a decent game, but overall it's a pale imitation of what came before, and started the trend of WW, TP, SS and even BoTW, to some degree, all being fundementally rehashes of OoT.

The rewards are either magic upgrades, or items like the fairy sword - not really necessary at all to complete the game, but still neat rewards.
Don't try to go for the 15 fairies the first time you do a temple, leave that for later in case you want to 100% it.
