Options, special functions, etc. Most old games had overlays that you put on the controller that would have instructions printed over each key telling you what they did.

Weapons could be changed faster, IE - Doom, Wolfenstein 3D, AVP, etc. FPS's were major selling points for the jag.

Overlays could be used, had good ol Tramiel not fucked off and sold Atari to try to make fucking hard drives. Capcom, and Midway talks went to poo in between the dev of the Jag CD, and the v2 unit and pad.
