Grim Fandango - actually the best story ever done in vidya, ever
Ecstatica was kinda fresh to me because it was set in early, dark medieval times but never showed any knights in shining armors, trolls and castles
Full Throttle is a pretty decent B-class action movie
I'd say Prisoner Of Ice and I Have No Mouth.. but both of these are book adaptations

Sublime taste. Bad Dudes has a story that is utterly direct, and sincerely reflects the motivation behind playing arcade games. Maybe one day, people will come to properly appreciate the expert execution of tone that Bad Dudes provides.

So the other day I had an epiphany and out of all games it happened while I was playing Idolmaster Perfect Sun.
Hear me out, in one of the bad endings one of the girls end up raped by a fan, mindbroken and not willing to trust men anymore, right before a message appeared on screen telling me to try again and do it properly this time. It seemed weird to have such an extremely dark theme in an otherwise happy and colorful game, that's when I realized videogames were really good at alternative states and what-if scenarios with extreme consequences, something like this wouldn't be possible in another medium such as a book or movie. You could technically have branching paths in a choose your own adventure book but that would only turn out increasingly more cumbersome to read the more complex the alternate stories get.
Not only that but the game has an alternative gameplay mode that gets rid of most of the story and only lets you play the career simulation or only the rhythm mode portions of the game. You can't have that in a book that could only be enjoyed in one style and always the same way. Once you're done with a book you're done forever, videogames are always inviting you to try again and do better. In a way it's almost anti-consumerist how games are designed to give you dozens of hours of entertainment for very little money.

There's nothing wrong with enjoying videogame schlock once in a while as long as you make sure you're not only limiting the scope of your interest to only unwashed pedophile lolishit.

Adventure games like Bladerunner (for PC), The Longest Journey and Syberia (the puzzles in that one are a chore though). Also the Soulreaver series/Legacy of Kain is good. Personally I even liked the stories for the first two Ninja Gaiden games on the NES and the entire Dragon Warrior (Quest) games, especially 8. That one and Legend of Dragoon or Alundra might be your best bets. If you have a 360 you can also look into Lost Odyssey but that's not retro.

What do you consider a "good" plot? I feel like too many idiots equate depth with quality. A story can be as stupidly simple as "rescue the princess from evil" but that doesn't determine its quality. A lot of people simply look at things like "how do the characters act" and "what is the villain's motive" when trying to argue why a story is good I've found. A story is a lot more then that though. If a game makes you have any kind of emotional though, even something as simple as "I hope my favorite character doesn't die" that alone means the story was good to you.

On to your point though, I imagine most would agree. The greatest strength the medium has in terms of telling a narrative is that it can do so in a nonlinear manner. Obviously a book or movie can be written/viewed so that events are nonlinear, but the way it's experienced is still linear. The other strength I would say they have is the way they can force players to partake in situations, forcing their interactivity. Watching a protagonist in a film kill a character you liked is hard but it passes by, with a game you can't continue until you would kill them yourself and by your own doing.
