Not a main character, but Groove on Fight was a fighting game and two of the game's characters were lovers. They were the first openly gay couple in video games.

Never played the Wonderswan remake of the first one since I can't read moon rune. Never got around to the DS remake of two, but I've only heard good things since there are chain attacks and enemies on the field.
