Pixels are infinitesimal points samples. It's somewhat arbitrary to render them as squares. They didn't display as squares on the shadow mask CRTs most PC users had in the 90s.

It's effectively a filter process for what it's worth, and without some kind of human touch to clean the frames up and correct errors, you would actually not get a very good looking game.

Essentially someone would have to go through all the assets of the game and use this process on them, then make sure to finish them with manual work afterwards.

Well that depends what you think is "quite right". I already play with sharp pixels because it's what I prefer but there's a large number of people who think it looks not right at all. I would expect some graphical weirdness, especially in motion. It already looks like a weird glitchy painting, I'm all over seeing what it looks like as a weird glitchy moving painting.

I'm one of the only people I know whp unironically liked that super eagle filter or whatever it was called in snes9x. I played through most of SD3 with that turned on.

It depends how it works in the context of the bigger image. There's a reason some people love Monet's art and others love 16th Dutch realist art, there is a time when a less clear image tells more of a story and there is a time when it hinders the image. It depends on the art design and intentions behind it.
