We know for a fact that the Wind Fish exists, but...
Was it the dream of the Wind Fish and Link got absorbed by it?
Was it all just a dream of Link after falling unconscious from the shipwreck? We see Link's ship being struck by a lightning in the opening, and the next thing we see is the island. And in the ending, the very next moment the island "disappears", we go back to link waking up in the remnants of the ship.
Or maybe it was both cases, so Link's and the Wind Fish's dreams merged together, or something...

Oh and dreams do actually occupy physical space in the universe, when you dream something your physical brain neurons make a matrix of sort, which produces the visual stimuli you experience. These neurons are physical, the dream is just the interpreted model of this combination. Don't know how that correlates with fish-gods, but I just think that is something interesting to think about.
