Treasure and Rare both did some great experimental shit with the hardware at the time.
I can understand people not liking the end result, but their games always have this "How the hell did they pull that off" factor to them.

I think the Super Star Wars games are worth noting too. Something about the classic jim henson designs with this odd sense of scope the games delivered makes the bosses really memorable.

mario rpg has great graphics and art style, specially during all those flashy skills.
i don't believe genesis has any game that could compete in the best graphics category, it doesn't even have enough colors for that.
i can't choose one so ill post some of the games i find visually impressive:

Has perfect art directions.

I'll admit the puzzles are poorly sign posted, and I wouldn't blame you for hating the controls.

But the graphics are perfect. The consistency and fidelity is amazing. He made an hd remake a couple years ago that runs in opengl so you can bump up the resolution.

Say what you will about the 3D rendered sprites aging, but they aged a lot better than Super Mario RPG. I'd understand, and even agree if you prefer actual pixel art, but Super Mario RPG, the great game that it is, doesn't really compare to the DKC trilogy.
The art style's a bit off, and while there is charm to the clay-like look, the different camera angle makes tiling much more an eye sore. There are many times where the floor was one blank color or looked like it had JPG styled compression.
Both of them look a lot better if you emulate them at 1x scale, though that is a bit of an eye strain in it's own way.

It all comes down to the persons preference of art design.
For the Genesis/MD, I'd go with Rocket Knight Adventures.
For the SNES, Seiken Densetsu 3.
