Ikaruga is my favorite, but there are many games that can vie for that spot at the top. Hell, you can't even say it's the best Treasure Game, because Radiant Silvergun and Mischief Makers exist.

It's no stretch to call SI the greatest, and indeed most important, shooter of them all. It pretty much invented the genre and introduced sprites that are icons to this day. It's importance to the new industry was massive, in Japan and abroad.
